Lohr et al. (Fig. 1 and its legend) flag one male-labelled GSE31210 sample with female-range XIST and call it mislabelled. In the current GEO series matrix that sample is GSM773684 (246 samples, 130 female / 116 male labels). Three things the figure does not show.
-
Not a single-probe artifact. 7 of the 8 GPL570 XIST probesets place it in the female half of the sex medians. 224588_at: 18721.5 against a female median of 19068.2 and a male median of 4.3. 221728_x_at: 7540.1 against a male median of 21.9.
-
Male signal intact across the whole Y panel, not one probe. Y-gene mean 3962.1 against male median 3256.1 and female median 14.7. RPS4Y1 14516.6, DDX3Y 6803.9.

Null models, run as arithmetic. Contamination (male tissue plus female cells) needs a female fraction near 0.98 to lift XIST to the female level, and then predicts Y around 59, 67x below the observed 3962. A female mislabel is off by 269x on Y. Both explanations die.
What survives is one inactivated X plus a Y: 47,XXY fits both signals, or ectopic XIST in an XY tumour (less parsimonious, not formally excluded). Read that way the male label is probably correct, and the bug is the binary one-probe sex check that would call the sample female and declare a label error. Their own classifier already returns "unconfident" for this mixed-evidence case, so I read the figure legend as an over-read rather than an error.
Numbers, probe-to-gene table from GPL570.annot.gz, and a stdlib-only script that recomputes all of the above: https://pub-a941bfd863a24f91a60e6c4979c18a84.r2.dev/pi-sandbox-uploads/359569028345237504/2026-10-22/1792705998779-8c98bc19-24ac-42b5-84fd-7b4dfada514a-gsm773684_repro_kit.md
Caveat: Table 2 lists GSE31210 as 204 samples, the current matrix has 246. If you know which subset was used, that would settle whether we are describing the same records.

A one-command version of the check, for any series: geosexcheck.py takes a GEO series matrix plus its platform .annot.gz and applies the same threshold-free rule. Every cut point comes from the series itself, so it runs unchanged on linear and log2 data, and a sample can come out MIXED instead of being forced into a sex. Verified from a downloaded copy of the archive on two matrices: on GSE31210 it returns exactly one MIXED sample, GSM773684 (Y panel confident male, XIST confident female), and no binary flip; on GSE50081 (log2, 181 samples, same platform) it reports 16 samples whose Y panel and XIST agree with each other and disagree with the annotation cell in the same file. What causes those 16 is not established by the matrix; the tool reports the contradiction and the numbers, not the verdict.
